Dissecting the genetic basis of drought escape across multiple traits in colonizing Arabidopsis thaliana lineages

Drought response in plants is complex, involving integration across a range of physiological processes. However, our knowledge of how different aspects of drought response are linked at the genetic level is limited. We investigated multi-trait adaptation in Arabidopsis thaliana from the Cape Verde Islands (CVI). Using a high-throughput phenotyping platform that minimizes spatial heterogeneity, we measured variation in rosette area, growth rate, leaf color, water-use efficiency (WUE), and stomatal patterning under precisely controlled water conditions. Relative to the Moroccan outgroup, CVI populations evolved to be smaller rosette size with faster growth and reduced WUE, consistent with drought escape adaptation. Genome-wide association mapping revealed evidence for pleiotropy involving MPK12 (WUE, rosette area, growth rate, and leaf color), NHL26 (WUE and leaf color), SUVH4 (stomatal patterning, rosette area, and leaf color), and FRI (WUE and leaf color), along with an enrichment of signals in ABA response. This study advances our knowledge of the genetic mechanisms driving plant adaptation to novel precipitation environments. By identifying key genetic components and their contributions to multi-trait adaptation, our findings offer insights into how plants respond to environmental challenges and contribute to predicting plant responses to future climate change.

PETScan: Score-Based Genome-Wide Association Analysis of RNA-Seq and ATAC-Seq Data
High-dimensional sequencing data, such as RNA-Seq for gene expression and ATAC-Seq for chromatin accessibility, are widely used in studying systems biology. Accessible chromatin allows transcription factors and regulatory elements to bind to DNA, thereby regulating transcription through the activation or repression of target genes. The association analysis of RNA-Seq and ATAC-Seq data provides ins...

Biologically-informed Interpretable Deep Learning Framework for Phenotype Prediction and Gene Interaction Detection
The detection of epistatic effects has significant potential to enhance understanding of the genetic basis of complex traits, but statistical epistatic analysis methods are complex and labour intensive. In recent years, Deep Neural Networks (DNNs) have emerged as a powerful tool for modelling arbitrarily complex genetic interactions in relation to a phenotype; however, their utility is often limit...

Cytosine Methylation is a marker of Viral Gene Transfer across the eukaryotes
Cytosine DNA methylation patterns vary widely across eukaryotes, with its ancestral roles being understood to have included both transposable element silencing and host gene regulation. To further explore these claims, in this study, we reevaluate the evolutionary origins of DNA methyltransferases and characterise the roles of cytosine methylation on underexplored lineages, including the amoebozoa...

Genomic and Bioinformatic Insights into Enterococcus faecalis from Retail Meats in Nigeria
Background: Enterococcus faecalis (E. faecalis) is a commensal and opportunistic pathogen increasingly recognized for its antimicrobial resistance (AMR) and zoonotic potential. This study employs whole-genome sequencing (WGS) to characterize E. faecalis isolates from retail meat samples, focusing on antimicrobial resistance genes (ARGs), virulence determinants, mobile genetic elements, and phyloge...

Quantifying virus load and characterising virus diversity in wildlife samples with target enrichment sequencing
Metagenomics is a powerful tool for characterising viruses, with broad applications across diverse disciplines, from understanding the ecology and evolutionary history of viruses to identifying causative agents of emerging outbreaks with unknown aetiology. Additionally, metagenomic data contains valuable information about the amount of virus present within samples. However, we have yet to leverage...

scContrast: A contrastive learning based approach for encoding single-cell gene expression data
Single-cell RNA sequencing (scRNA-seq) captures gene expression at a individual cell resolution, which reveals critical insights into cellular diversity, disease processes, and developmental biology. However, a key challenge in scRNA-seq analysis is clustering similar cells across multiple batches, particularly when distinct sequencing protocols are used. In this work, we present scContrast, a sem...

PISA: a versatile interpretation tool for visualizing cis-regulatory rules in genomic data
Sequence-to-function neural networks learn cis-regulatory rules of many types of genomic data from DNA sequence. However, a key challenge is to interpret these models to relate the sequence rules to underlying biological processes. This task is especially difficult for complex genomic readouts such as MNase-seq, which maps nucleosome occupancy but is confounded by experimental bias. To overcome th...

Transcriptional Landscape of THAP9 across Oligodendrocyte Developmental Stages: Molecular Mechanisms and Network Analysis
Oligodendrocyte maturation and myelination are critical processes in human neurodevelopment, and their dysregulation is linked to numerous neurological disorders. While model organisms have provided insight into these processes, human-specific regulatory mechanisms remain poorly understood. This study investigated human THAP9, a protein homologous to the Drosophila P-element transposase, whose fun...

Retroelement expansions underlie genome evolution in stingless bees
Stingless bees are essential pollinators and emerging models for studying behavioral and genomic evolution. In the genus Melipona, a major difference in heterochromatin organization defines two groups: Group I species (e.g., M. quadrifasciata) with <50% of pericentromeric heterochromatin and Group II species (e.g., M. scutellaris) containing >50% heterochromatin across their chromosomes. These dif...

Fast and Memory-Efficient Dynamic Programming Approach for Large-Scale EHH-Based Selection Scans
Haplotype-based statistics are widely used for finding genomic regions under positive selection. At the heart of many such statistics is the computation of extended haplotype homozygosity (EHH), which captures the decay of homozygosity away from a focal site. This computation, repeated for potentially millions of sites, is computationally demanding, as it involves tracking counts of unique haploty...
